It's a metaphor for religion as a whole, not just the existence of God. The old man believes in an illogical, irrational and self-destroying religion and he's trying to convert the young man. The logic of his religion starts to erode in the hands of a logical non-believer, who doesn't believe in things he cannot see. so to protect his faith, the old man kills the young man, which is symbolic of silencing non-believers with circular reasoning or force.at least that's what I see in this video.
